How many comes with this?

You only get one container per order. You do not get a pop with this if this is what you are asking.

Not trying to be rude or disparaging, but these sell for $7.99 at Gamestop, Walmart, Best Buy, Hot Topic, Target, etc.

Would this fit the hulkbuster funko pop?

It will not. This will only fit standard 4" pops. The Hulkbuster is a 6".

What's the difference between these and funko pop stacks that are currently being sold?

We have only had the Funko Premium Protector so I did some research. Here is a link to a forum discussion regarding both items http://www.funkofunatic.com/viewtopic.php?f=62&t=60793 We have put our Pop's in the premium protector and it works well. Very sturdy and well protected. I do not know how easy it would be to take a box out once it is in though, so I would keep that in mind.
